Quantitative modeling and bioinformatics of gene transcription

The talk will address both theoretical modeling of biological systems and biophysics approach to bioinformatic problems, through research examples arising in gene transcription. The first part of the talk will address how RNA polymerase is initiating gene transcription. The first quantitative model for the open complex formation (the first step in transcription initiation) will be presented, and shown to be in a good correspondence with the experimental data. In the second part of the talk, the problem of determining protein-DNA interaction parameters will be addressed. It will be shown how physical modeling of in-vitro selection experiments can significantly improve both the experimental design and bioinformatic procedure for inferring the interaction energies.
