I will present work on relaxing the point molecule and well-stirred assumptions underlying the Stochastic Simulation Algorithm (Gillespie 1976), in order to adapt the SSA to match the biological setting in which it is most widely used. I will also briefly introduce our work on the deterministic simulation of the bacterial phosphorelay BvgAS, an unorthodox signal transduction system controlling virulence in Bordetella sp.
